I kept copies of all the system and user databases,
uninstalled the core version of SQL,
reinstalled the CAL version of SQL (same version and edition)
Shutdown SQL
Copied back all the...

Ok I slightly misunderstood you, I thought there was a separate compatibility level setting in the SSIS packages.
All the imported databases are compatibility level 120. MSDB is 130, I did...
