Are you using Clustering? Upgrade passive node(s), failover sql server to passive to make it active and then upgrade Active node which is now passive.

My suggestion would be to capture profiler trace on SQL Server 2000 and replay trace on SQL Server 2008. You can analyze reports very easily using RML utility.

Retrieving data thru Linked server is relatively expensive. It is ok to use it if you are expecting small data set.
