Possible firewall blocking the traffic (software or hardware)? You could narrow it down to a SQL Browser issue if users cannot connect using SERVERNAME\INSTANCE but can connect using SERVERNAME,PORTNUMBER....

Additional information, after tracing the subscriber when the snapshot is being applied, it looks like it is successful in delivering the snapshot

I was having the same issue and...

This is a report I wrote some time ago, it utilizes a source table (servers you want to monitor) that you need to populate.

It does utilize linked servers...as others...

Hope it works out...when I came up with that it was for a similar purpose...and it worked just fine!

When I was working with the SQL 2000 to SQL 2012, and we got it configured...it worked just fine...

I am not at that position anymore so I cannot comment on...

Ignoring the stats question for a moment...

Your indexes are redundant and unnecessary. You've got a clustered index on a column, then two nonclustered indexes on the same column....
