Azure Data sync Framework is a tool created specifically to sync tables to and from Azure.

There is a feature called Automation available within azure. Keep in mind it's not the same as scheduler another feature in azure.

I have replied to your PM , please post execution plans publicly for more answers. In this case the index eliminated a key lookup hence the improvement.

tablediff might be worth a shot here, its what replication uses to identify and propagate changes.
