I recently installed SS 2008 R2 Standard Edition and when I am in Management Studio and I click new query, it never gives me the ability to connect my query. Any ideas why?

What do you mean by connect your query?

If you already have at least one connection active in a query window or in Object Explorer, opening a new query window defaults to the currently active connection. You should see the current connection information on the tab at the top of the query window. To change the connection for the active query window, go to Query->Connection->Change Connection... (or click the icon on your toolbar if present).

I do have an active connection in the object explorer but oddly it does not even give me the option to connect in the query window. The execute query button is grayed out and if I right click in the query window to connect or change connection, it is not even an option on the menu. Very strange.

It looks like privilege issue. Can you please post the screenshot? Also the steps you are following to run a query.
