During our true up we realized some people in our dept had Visual Studio and we did not have enough licenses so we removed it from the pcs for those people who we felt didn't need it. One of those people just installed SQL 2005 and along with that Visual Studio and Business Intelligence studio, both were installed...is this supposed to happen? If so, why do we need both and do we need to pay for additional licenses for Visual Studio now?

The Visual Studio components that are installed with SQL Server do not require any additional licensing outside of the SQL Server licensing itself.

That is correct the VS2005 that installs with SQL Server is Business Intelligence development studio which can be used to develop projects for Reporting Services, Integration Services and Analysis Services.
You cannot use it for .NET languages projects, if you need to develop .NET languages project you could use the free Visual Studio Express editions.
