Is it possible to run SQL Server 6.5 and 2000 on the same server?. What are the implications and issues involved?

Yes, I have not done this myself but do recall the big issue is you have to keep 6.5's client tools installed to access it with it's version of EM. You should also set the max memory each can take dynamically to keep performance issue down with memory theft.
However, have you considered moving the DB to SQL 2000 and run in 6.5 compatibility? Not sure what is affected in the way of queries syntax so I do advise testing but then you can keep instances to 1.

Thanks. We have 2 apps that need to run with 2 different versions for compatibilty reasons. I also got help from MSDN Library which confirmed what you said.

You can install them in same machine and you can run either instance of Server 2000 or the instance of SQL Server 6.5, but not both at the same time.
