I set up a Transactional Replication with three servers one for Publisher, one for Distributor and the third one for the Subscriber, and everything was working perfectly but of recent we had issues with the Server that host the Distributor and we could not access the server. So I created a new SQL Instance to replace the old distributor but the Publisher is recognizing the old distributor. Please can I do to make the Publisher recognize the new Distributor.

I believe you need to drop and reconfigure replication with a new distributor. You should have scripted out replication as soon as it's set up since problems can result in the need to rebuild it.
