For reasons I cannot explain, because the decisions were made long before I came on board, there is a set of SQL Server 2012 servers coming under my oversight which are under a monitoring system which reboots them weekly. I currently have no control over the order in which the servers are rebooted. I would like to pause replication during this maintenance window and re-enable it after in order to reduce the email noise -- we get a lot of "replication agent scheduled for retry" alerts.
If I schedule a job to disable the distribution agent jobs at the beginning of the window, will the automatically restart when that server reboots, or remain disabled?

If you disable them then no, if you stop them then yes. You can check how schedulers are set for them, for distributor it will be start automatically with SQL Agent if set to continuous mode can be also recurring schedule or on demand.
