Think I may have found something else, that may, or may not have a bearing!.
In the IIS Manager, Under the server, application pools, DefaultAppPool, I've noticed the following:
There is an item with Description: 'root', and Path: '<companyweb>'.
There is also one with Description: 'ROOT', and path: '<Quarantine Digest>'.
The former, clearly being the sharepoint site I've been harping on about, and the latter being part of the Antivirus thing that seemed to stop the companyweb from working.
Are these case sensitive, or could this be causing a conflict?
Let me know your thoughts - please!

Hi all:
Just thought I'd post this for info.
I've sorted the issue out.
I ended up going through the following document until the Sharepoint Services 2.0 Companyweb was completely removed....

Then going through this one, similarly, until the Monitoring and reporting function was also completely removed....
http://support.microsoft.com/kb/555432/en-us
After this, a quick server reboot, and test of the backup.... and it's working.
These two use the MSDE and it seems that' I've had to remove that entirely to get it going.
Problem is, I'm going to have to reinstall them in a while, but not until the backup is triple tested!
So thanks to everyone who helped me out on this, especially Jason who put up with my luddite ways without complaining once!

We are glad that you could recover everything, Culprit is Sharepoint, You have to be real careful sharepoint.
