A 3rd party tool that needs to go on one of our SQL Server 2005 boxes requires .Net framework version 3. Do I need to be concerned that existing SSIS packages might be adversely affected? Am I right in saying that the .Net installations sit side-by-side and that therefore existing SSIS packages will continue to use .Net 2.0, i.e. the packages won't be updated by the .Net 3 installation process to use this framework version, against which the packages are untested?

Yes, you can ignore the .NET 3.0 installation. It is basically .NET 2.0 plus a few extra things.
