I don't have any replication in my environment (luckily from the sounds of it), but I do remember in one of the upgrade Technet webcasts them mentioning that there was a particular order to upgrade your replication partners in. I also found this information in BOL that might be helpful for you:

Hey,
One issue I came up against not long ago, was extended stored procedures based on C++, which were compiled using a 32-bit compiler and this had to be re-compiled, as customer still required the funcationality provided in the extended proc. Thereafter, extended proc. worked fine.
As already suggested, test, test and test migration again.

I know, I already read this article. What I have done is recreating replication at SQL 2005 level. My issue is on merge replication because here I have some Rows Filters and Articles which I have added its manually. But I've got the above error.

I forgot to say that all of databases are on 80 compatibility level because my ERP client wants that.
