I have merge replication running between two servers. I'm looking for a query I can run to give me a performance metric, either latency, throughput or both.

If you want to check only Latency you can find it using tracer token or use below commands .
1. sp_replmonitorsubscriptionpendingcmds
2. sp_replmonitorhelpsubscription
