I can run the follwing query in sql 2005 but not in sql 2008 using local server name in the prefix, why?
SQL 2005(serverA) = select * from ServerA.DB1.dbo.emp = OK
SQL 2008(serverB)= select * from ServerB.DB1.dbo.emp = Link Server Error

It works with me on SQL Server 2008 R2.
Are you sure there is not a typo in the name of ServerB?

Please run this on ServerB :
SELECT @@SERVERNAME
If that returns some name other than "ServerB" run this:
sp_dropserver 'WRONGNAME' -- replace WRONGNAME with the output of the previous query
GO
sp_addserver 'ServerB', local
GO
Then restart SQL Server.
