Does it matter if I install SQL Server 2000 on the default destination folders? (C:\Program Files\Microsoft SQL Server)
Or is it better to put it on a disk that doesn't have the OS?

I believe it is best to do them separately if it's possible with your resources.
As long as it isn't one disc partitioned into two.
Normally, we do:
C: OS
D: SQL
SAN: data and log files.
