To install SQL Server 2008 R2
1. Insert the SQL Server installation media. From the root folder, double-click Setup.exe. To install from a network share, locate the root folder on the share, and then double-click Setup.exe. If the Microsoft SQL Server 2008 Setup dialog box appears, click OK to install the prerequisites, then click Cancel to exit SQL Server installation.
2. If the .NET Framework 3.5 SP1 installation dialog box appears, select the check box to accept the .NET Framework 3.5 SP1 License Agreement. Click Next. To exit SQL Server installation, click Cancel. When installation of .NET Framework 3.5 SP1 is complete, click Finish.
3. Windows Installer 4.5 is also required, and might be installed by the Installation Wizard. If you are prompted to restart your computer, restart it, and then restart SQL Server Setup.exe.
After reading the above documentation, I have jsut started the installation of SQL Server 2008 R2 x64 developer edition on Windows 2008 R2 x64. I have invoked the set up.exe and the popup window for .NET 2.5 SP1 is appeard and I cliked OK.
Then I the SQL Server Installation Center is appeared.
I did not see any installation wizard for .NET 3.5 SP1 installation
I did not see any Windows Installer 4.5 installation
Question:
Does the SQL Server 2008 R2 setup will automatically takes care of the installation for .NET Framework 3.5 SP1 & Windows Installer 4.5? or
Do we need to install them prior to start SQL Server 2008 R2 installation?
For me, I did NOT install any .NET Framework 3.5 SP1 & Windows Installer 4.5. But the installation is successful
I'm confused with BOL steps. Please advice
After successful SQL Server 2008 R2 installation, I went to Control Panel->Programs and there is NO .NET Framework 3.5 SP1:hehe: Please see the attachment

SQL 2008R2 should install .NET3.5 if it is not present, as it is mandatory, so very odd that it is not appearing in your control panel, have a look in the following location "C:\Windows\Microsoft.NET\Framework" and see if it is there, it should. From memory Win 2008R2 has .NET 3.5 by default, but I may be wrong there, I don't recal having to do the .Net install last time I installed SQL on it.
It is a dev box, so I wouldn't be that worried, if it was Prod, that would be a different story.

Yes, the .Net Framework exist in C:\Windows and they were created at the same time I installed SQL Server 2008 R2.
Please see the Attachmnets and you can see the time stamps for the create date for the folders which is the same time I insalled SQL Server.
So does that mean SQL Server Setup automatically installs .Net Framework and we have NO visiblity while .Net 3.5 SP1 installs?

It should appear as part of the installation process. You might have missed it if you were not paying attention.
