I'm not sure exactly what you mean by basing an index on a stored procedure. Can you give us a little more concrete example of what you are trying to accomplish?

You base indexes on the queries and joins that you need. Doesn't matter if they are in a stored procedure or not, you check the queries (SELECT, INSERT, UPDATE, DELETE) for the fields that make sense to index.
