I have open the case with microsoft, and have worked with three enigneer, but have not resolved. I am waiting for another engineer to work with me. They asked me to change to port from ++++ from 1433, still no luck. I changed the port back.

You might try checking to see if named pipes is enabled as a client protocol in sql server configuration manager on both nodes of the cluster. Then try your linked server again.

Well even we faced the issue(Time out) while creating Linked server from Sql 2005 Cluster to Sql 2000. This happens when you use managemet studio ( I mean the GUI) to create the linked server.
We were able to create the linked server using the TSQL.
Just give it a chance and try creating the linked server with TSQL rather than thru the GUI.

Did you ever get a solution from Microsoft? I am attempting to create the linked server again and am still getting nowhere. I tried creating the link in a query window but that didn't help either.
Just wondered if you had gotten anywhere with this.
