We're trying to get to the point where we can apply the latest security patch, but procedure documentation indicates the server must be on the latest SP. We have tried to apply SP2 on a server, but get an error indicating that SQL Server 2000 is not installed on the machine. We then attempted SQL 7 SP4, but it errors as well, with the message "a later version of SQL is installed"

Do we not need the SP when MSDE is installed?

Service packs apply to the full release of SQL Server. I'm not sure if MSDE has patches that are applied and/or created for it. It's a "test" bit of code, not really intended for production uses.

The security patch indicates that MSDE is affected by the vulnerability, so I'm assuming that means it should be applied, but I cannot find any specifics on how to do so other than those for SQL 7 and SQL 2000.

You apparently downloaded the non-MSDE version of the SP.
Goto http://www.microsoft.com/sql/downloads/2000/sp2.asp and pick the appropriate language you need. On the next page you will find it is the third download on the side (the one with desk or desktop in the download name).
