I have seen this thread - I recommend formatting the disks with 64KB. If applicable, perform a sector alignment of the disks in Windows before formatting them.
You could potentially see as much as a 20 percent performance gain.
Some disk subsystems don't need sector alignment, so check with your vendor's recommendations.
So the question is the C Disk that usually comes in with OS Windows 2005/2008 on it.
Should this be formatted to 64 kb and can it be formatted...or is it just referencing Attached storage?
On the SAN EMC i can do this format.

Windows Server 2008 uses a 1MB offset for the partition which is compatible with all of the existing sector/stripe sizes, so you don't have to do anything. Partition/Stripe alignment is important for DAS as well as NAS/SAN storage.
