Is there a way given a full backup file and a differential backup file to query those files using RESTORE HEADERONLY (or something) and tell if that differential backup file can be applied to the full backup file?

Use RESTORE HEADERONLY. Check the DifferentialBaseGUID from the differential backup matches the BackupSetGUID from the full backup.

Does it matter that it's a SQL 2000 database I'm restoring to a 2005 server?
A differential backup I'm looking at has NULL for it's DifferentialBaseGUID.

Doesn't matter about the versions.
Not sure about the other, though. Try it and see what happens.
