I have power designer, can i check whole database structure through this by comapring to databases.

I use ApexSQL Diff for that. RedGate has a product for it too.

SQL Compare form Redgate is very easy to use and will generate whatever scripts you want to align the 2 databases - If i remember right though it's not cheap about £400

Redgate SQL Compare and Data Compare best money my company ever spent.
We use to move dev changes around and to produce scripts to test and finally move to live.
Just test the scripts yourself first though and tweak if needed.
£245 each, but they sometimes have bundles.
And you can trial for 14 days.
No I don't work for them, just love the product.

I haven't worked with PowerDesigner for over a year, but according to Sybase product documentation newer PD versions support all of the SQL Server database objects and properties I would be interested in. You should be able to reverse engineer the two databases and compare models.
That said, I currently work with ERwin and have had no luck to date capturing functions for comparison purposes. I can't say for sure if PowerDesigner would do any better.
