Is there any way through which the user created for application
or SSIS package to be restricted login through query analyser.

tell me what you mean by restricted login, do you mean not able to use query analyser or restricted on what they can do via query analyser. if this user is a user login, remove isqlw.exe/client tools from their machine or change the permissions needed to run query analyser at the operating system level.
