Hi..
First, I'm new to SQL Server. So, please allow me to ask my question. "We" have a SQL DB Cluster running on two boxes. When the system fails over, the IIS farm drops out. We have to restart the IIS fram to get the application running again. We have a third party application using IIS farm. It looks like a typical Web application with MTDC hooks into the DB. My question from a DB cluster view, what configurations, pitfalls etc. should I being looking at to help solve the problem...

Start with a better web application...clusters can fail, the fact that the web app can't deal with it post-failover is a flaw with the application.

I think you are correct!!! The web application will not restart/recover once the cluster fails over.
