Does rebuilding the clustered index in a table generate any issues?

not that I know of.
Check "rebuilding an index" in BOL.

Hi,
Yes ,it does affect. Actually when u rebuild the clustered index then the optimized plans already developed by SQL Server won't work. It needs to generate new plans and thus degrade the performance .

oops ... I interpreted "issue" as "error"
The degradation because of plan-recompilation is an "issue" which should not be a problem. The rebuild index should be able to quickly earn back that "issue" because of more optimal accessable data.
Check BOL for differences regarding rebuild and indexdefrag, so you can determine when you can/will use which option.
