1. During a disaster recovery is it ok to not restore the master database but just add the logins back in yourself? I mean is there any other information you would get from a restore that you would not get from recreating the logins yourself?
2. Are there any special tasks when restoring the MSDB database i.e. making sure no Meta Data Services connection is open or Stopping the SQL Server Agent?

For the master it depends. Logins are the big one of course, you might also have additional procs that you have added, user defined error messages maybe, other housekeeping stuff. Plus if you use the rebuildm copy you'll have to reapply the service pack.
Did you have a reason for not wanting to restore it?

No, I was just planning on recreating the logins then restoring the application databases. I just had 2 logins so I thought it might be easier. I don't think I have any of the other features you have listed. Do you have any info for my second question?

Two logins IS easy...but you might have more later! Not worth the shortcut in my opinion. Restoring master is done very easily and quickly.
Definitely need the agent stopped. I would assume meta services too, but have not tried.
