Hello,
We use SQL server 2012 for our report server and SharePoint 2013 to run the reports and recently our service account were re-set with new passwords, and I updated the passwords in services, and in IIS, but I am still getting the error below, and I cannot find where else I would need to update the password or if I need to do something else.

SQL Server Reporting Services accounts should be updated using Reporting Services Configuration Manager.
Other SQL Server accounts should be updated using SQL Server Configuration Manager.

I have tried to update the account with reporting services configuration, but I cannot find the reporting server instance with it. We have our main default server instance and the reporting server instance on the same server and with the reporting services configuration I can only find the default instance.

When you first open Reporting Services Configuration Manager, a connection window pops up with a drop down to select the Report Server Instance - is that where you can't find the instance? Do you have have a separate instance for the Catalog databases - ReportServer and ReportServerTempdb?
Since you changed it in services, you must have found it there. Check what is listed for reporting services in there -
SQL Server Reporting Services (MSSQLSERVER) would be the default instance. So you would use the Server name itself.
SQL Server Reporting Services (OtherNamedInstance) would be the other named instances. So you would use ServerName\OtherNameInstance
