Is there any problem applying a SQL CU update while users are working on the server?

Yes. Usually applying a CU or service pack causes at least one restart of the SQL Server services.

Well, no real problem, but often the patching process will require the service to stop and restart. A host OS reboot might occur. Actually, I'm not sure if any CU can be applied without stopping the service. Usually sqlsrvr.exe is replaced.

Actually No impact only if you install CU, not Service pack. CU updates does not ask for restart. only you need to worry if you installing a service pack. other risk if you are installing CU in production environment while users are active then you might get in to trouble.

Are you sure? Like John and Steve said, I'm very confident that a CU installation restarts the service. That would definitely be seen as "a problem", especially for anyone running bulk statements, or long running queries.

I applied 2016 CU5 the other day. Service restart.

This is what in the MS support, actually I mean CU updates does not ask to restart with a dialog box like after installing a SP , but as a practice we can reboot the server. am I correct ?

Restarting the computer and restarting the service is different. A CU may well not cause you to need to restart the server, in fact I'd suggest normally you don't, however, restarting the service (or having it stopped while the CU is installed) is still not something you (generally) want to happen during operational hours.
