I'm trying to install Reporting Services 2005 on my 2-node SQL 2005/Win
2003 Cluster. I know RS is not cluster-aware. I've created a separate
Instance to house the RS databases and plan on having RS run on only
one of the nodes (licensing costs are preventing us from utilizing a
web farm).
How do I manually configure RS. I've been trying to create a virtual
directory with a "$" in it, but it continues to error out. Can't seem
to find any specific info on how to do this.

I suggest installing RS2005 on one of your nodes of the cluster with the option without database. Then manually point RS to the SQL2005 instance.
If you have any sort of load balancing software/hardware you could also install RS on both nodes then use an alias to access RS, while the DB is on the Fail over cluster to give you redundancy.
