I tried to install/upgrade sql 2005 on sql 2000 server but, it never asked me or prompt me for upgrade. Now when I open Management studio I see all my databases which were in SQL 2000 but, when I open SQL Enterprise Manager I see same databases.
I am confused on how the upgrade went as it never prompted me.when I check under MS SQL Server, I see 80 , 90 , mssql,mssql.1.
And under MSSQL all the databases, question where is this folder coming from sql 2000 or 2005.
How to fix this so that I can upgrade all my databases etc?

If you can't tell how many versions of SQL are running you can look in computer manager > services or SL Server Configuration Manager > Services, or add/remove programs.
If you can't tell which instance you are connecting to, check the drop down list for servername when you fire up SSMS.

I am running SQL Server 2000 SP 3a. This is what I am doing. I have a test server with windows server 2003/ sql 2000 sp 3a and all the database from my live server and all DTs Packages etc.
Now I am trying to upgrade 2000 to 2005 and I found out that upgrade is blocked, how to fix it?
