I'm fairly new to SSRS (self taught over last 12 months), and been using BIDS 2005 in our company for that time, I have been covering the role pretty much part time so my knowledge is limited and I apologise for the silly question.
We are currently in the process of moving from 2005-2008, and in doing so I've set up BIDS2008 so I can deploy directly to the reportserver (with 2005 we always manually uploaded everything via report manager).

But due to the way we have the reports working with our applications, we normally upload generic reports into one folder, and link to it for each of our clients (who each have their own folders on report manager). This way we could simply update the report file and all links/clients got that update.
Is there a way to do this same linking from within BIDS2008 so I can manage the folders/links without having to do it via report manager?. We have over a hundred clients, and having to create the links to reports as we move from 2005-to-2008 is going to be a nightmare 🙁

You can backup the 2005 report server and Report Server Temp databases and restore them on your 2008 instance.
