can any body tell me that if we shifted from sql server 2008 r2 sp2 to sp3, then there may be performance issues with this version.
as we are facing some blockages on some of queries which previously were not.

That's the reason it is good practice to do it on Development first. Test the Service Pack then apply to Production.

I've updated 5 servers from RTM to SP3 in the last month, and there has been performance degradation. I would say there has been improvement, but there were several other changes along with patching that may give patching undue credit. Chief among them was upgrading ISV software to a much newer version.
So, in my case, it didn't hurt anything 🙂

There is no way to tell you that you won't have issues or you will have issues unless you test your applications in a non prod environment. Every installation and software package can react differently.
