Did you review the scripts before you ran them? Did they look correct?
Also after you ran the scripts where there any errors reported.
There are a few things that can go wrong, particulalry if you use the GO batch statement inside any of the steps. This sometimes get mistaken as the end of the job creation batch and you get a half created job.
I've done this a significant number of times and never had an issue as long as I've commented out the GO from the original job step.
Cheers

As Leo said, check the scripts and verify them. If you have tsql scripts in the commands with GO statements it could foul up the execution of your scripts.
