I am starting to create SQL Server Cluster on 2 servers and on both one Warnng is coming.Should I start it?

have a backup of your registry and start the installation.
Also if you can then try to reboot first before installing SQL, it should release the lock on registry if any application have(as per your message)

exactly what steps are you taking to install the clustered SQL Server instance and are you using Windows 2003 or 2008 for your cluster nodes?
