When I go to the download screen for R2 SP1, in addition to the I64, x64 and x86 file, there are two files for Management studio. Does the SP1 upgrade also upgrade the Management studio and other tools, or do I need to download and apply these seperate file?

If I'm correct those are only for SSMS Express editions.

The management studio files should upgrade just the client tools. Express edition files are downloaded from a separate link

SQL Server 2008 R2 SP1 Express here
