I have a server that has 2003-64 installed with sql server 2000-32 and sql server 2005-64. I tried to upgrade the 2000 instance but when I went into the uprgade to select the 2000 instance, I could not see it. I am able to connect to the database and the database is running but the upgrader will not show this in the selection list.
I tried setting this up on a different server to test the issue and on the test server I see both the 2000 instance and the 2005 instance.
Any Ideas?

these are the available upgrade paths to SQL 2008 R2 -

do you meet one of these criteria, are you at SP4 for SQL2000?

the primary server has sql2k(32) sp4 running and sql 2005 (64) running. I noticed that you can upgrade only to 2008 (32) and not 2008(64). So I imagine that I will need to install 2008(64) and manually load the user databases into 2008(64). Correct?

yep, that looks to be the case, and then script out your server level objects.
