Hi,
I have installed two instances of SQL server 2005 in one of our server. But after the restart I cannot see SSMS only configuration manager can be seen. In configuration manager named instances can be seen but the default is not there. I can connect to both the instances from other server in the same domain. What could be the possible reasons?
The server is windows server 2003 and not clustered.

So to clarify in configuration manager you can only see the named instance ? If you go to START | Admin tools | Settings you can only see the named instance as well ?
Where you say you can reach both default and named instance server A from server B how are you connecting ?
If you run the installation again this should show you the instances that are already on the server. It will also show what components have also been installed Ie - client tools , BOL, SSIS etc
If the client tools are not there do an installation just of those. If you default instance is not being picked up then you could also confirm by looking at c:\program files\Microsoft\Microsoft sqlserver\ for you instance installation folders to confirm the installations.
Hopefully this gives you a starting point to rectify this
