We had build a Single node cluster on Windows Server 2008 x64 SP2 and ran the cluster validation and many tests has the below message:
This test has been omitted because it verifies attributes when the cluster contains multiple nodes. If your cluster contains more than one node, please run Validation again with all nodes specified
Now we are going to install SQL Server 2008 on this Single node cluster and restore the SQL Server 2005 databases and upgrade them and then build another node & install SQL Server 2008.
On second node, before installing SQL Server 2008, can we run the Cluster Validation tool again to make sure the above warning goes away?
Does running the Cluster validation when one of the clustered nodes have SQL Server instance and databases, corrupt any data?

no reason why it should, in fact what makes you think it would. You will have to re run the validation for the new node
