We have 2 servers witht he exact same hardware. Both WIN2K running SQL2000 Standard. We run the same big jobs on both.
1 runs fast...1 runs slowly.
The only difference I can see is 1 server is setup with multiple instances of SQLServer?
Would this be an issue. Assume no one else is running anything on the other instance.

It could be. The instances will be competing for the memory on the server. Can you set both servers to use the same amount of memory and see what happens?

Memory is not the issue. It has plenty.
CPU is maxed at 100%.
I am investigating it further I just wanted to know the effects of multiple instances.
