I have an inherited system that has many servers and instances. One of my main tasks is to find what changes have been made to the different Model databases in the different instances and to try and combine them into one standard Model database for all instances. We also want to review what has been changed\added to see if we still want it or not. Any advise?

Download and install Redgate's SQL Compare and SQL Data Compare. Use them to compare the model databases on each instance to find out what is different.
I would recommend using a default install of SQL Server at the same patch level of the systems you are checking. Anything that is different from the default install will be things that have been added or modified.
