How do you stop/prevent a "reinitiate all subscriptions" from publisher to subscriber?

What kind of replication are you talking about?
Also it would be better if you post replication questions under Replication section in this forum.

You are in the wrong section of the forum to post replication issues. That too SQL 2000.
But from what I know about Transactional replication, you usually run Snapshot or reinitialize data from publisher when your subscriber is out of sync with publisher. In normal circumstances, you do the initialization of data only at the time of setting up replication. There is a one time SnapShot agent run that will populate the data. After that it will not fire up again since the data is not out of sync.
